My favorite boss is the last boss in durholde in WoW, the combat against him is challnging in the first times, and he is pretty cool too.
Too bad that durnholde was the dungen no one ever wanted to do in WoW, to me, it was the best one.

Favorite? hmm....I can think of several that were nightmarishly difficult to teach people, but as for favorite...
...
...
BUT THERE'S SO MANY....
Of all the MMO bosses I've fought, Prince Malchezaar of Karazhan is probably the one i remember and liked the most.

Closely followed by all the other well-designed pve encounters :D I'm a huge PVE fan...

I would give a shout out to Edwin VanCleef. Deadmines is by far my favorite instance in any MMO, and VC is just great at the end.

+1 for Edwin VanCleef!

His scary dark glow resonates in the fears of every child. Or something.

I have a lot of fondness for the Rathe Council, at least in terms of how it felt to finally get them down.

The Acolyte of Balthazar from guildwars (nightfall) I can't count the number of times he came running out of that fort and tore the party to pieces before he went down, it was worth it for the skill cap though.

Maat from FFXI. One of the only solo bosses in an MMO, you had to beat Maat in order to be able to attain the last 5 levels before the cap. You didn't beat him... no 71 for you.

Every job had their own strategies and their difficulty with it. He was your mirror image, a total pain, and best of all...

He was an old man in basically a sweat suit.

Nothing more humiliating than an old man whooping you. Repeatedly often.

I liked Prince-Shaffar in Mana-Tombs. Such a pretentious dick. :p
That was also a fun instance to tank before they nerfed the game.

Also I'm a huge BRD fan. Not a particular boss, but the instance was a blast. Like a mini-world unto itself.

I also liked the Bosses in Black Morass, and Magister Kael's ability to one-shot bear tanks.

But I have to say I liked the Priestess fight in Magisters. Just because you can't just tank and spank it, and PVP skills are helpful, and CC in necessary.
